the dhama inititive took control of the island to research ways to take over the world! dont know where they are from exatly possibly started as a cult after second world war to reclaim japanese pride??? but the island is secluded and possibly shielded from detection by these weapons
the plane crash was a complete accident as des didnt push the button and so unmasked the island for a short while
the island has some kind of magical power that intrigued the organisation in the first place but they came accross it completely by accident
the numbers from season 1 and 2 are coordinates sent out to dhama on the mainland to get to the island this is the only way to find the island to follow these coordinates
the dharma inititive stummbled on the island by accident whilst looking for a base
the dhama inititive were unaware of the people who already lived there (the hostiles). that is why ben says they are the good guys for stopping the dhama guys from unleashing there evil plan
the monsters on the island are experiments gone wrong (or maybe right depends on how u look at it) as is the hatch with the numbers
the survivors have seen too much and would not be allowed to leave unless they swear to secrecy ie in the flash forwards
the healing powers of the island make it perfect to treat wounded solidiers in the event of a war dhama realised this
jacob is the original inhabitant of the island and sees in locke a goodness that has dissapeared from ben in the recent years
jacob just wants to protect island from all outsiders apart from the hostiles who are his people
jacob needed ben to dispose of dhama but that came at a price to jacob who for his goodness will not kill ben but knows he has gone too far(kidnapping etc)
the fertility problem is one that the island created itself to stop the population growing as jacob wants to ultimatly be alone
des is really a member of dhama recruited while in the army and given experimental drugs or something they had developed in order to try and stop the island from been purged therfor des has been there a lot longer than we suspect
the only person left who knows a way off the island is jacob and the sub is a red herring the others believe they are on it but really its jacob who transports them
naomi etc are dhama sent to reclaim the island hence all the undercover hush hush
others such as rousseau came to the island completley by accident during a gap in the dhama inititive defenses the four toed statue is of the hostiles who are jacobs people they have 4 toes as they are out of evolution with the rest of humans due to the long life the island gives
jacob gave ben cancer to punish him for becoming more evil

OK, I wil try a different approach:
(1) What does dharma (there is an “R” in the word) have to do with Japanese?
(2) You say “shielded by these weapons” but don’t talk about any weapons before that. What weapons are you talking about?
(3) After giving your “theory” about what Dharma is, you say that the survivors have stumbled upon too much and wouldn’t be allowed to leave — but Dharma is gone — Ben and the others killed the Dharma folks — so who from Dharma is stopping them?
(4) Why does Jacob want to be alone? Is he the only original inhabitant of the island?
(5) How can Jacob be the only one who knows how to get off the island if Frank and friends just flew on and then off the island and Ben clearly knows how to get on and off?
(6) How could Des has been there a lot longer than we think, when we saw him in Scotland and London in the 1990s, getting out of prison in 2000/2001, and meeting Jack in LA in 2001?
(7) What support is there for Desmond being recruited by Dharma?
(8) How did Jacob manage to give Ben cancer?
(9) Does the island have a consciousness of its own? You seem to think the island did things to protect itself.
