This theory is based on Ben is a liar (but probably for the right reasons like your parents do when you were young) by MrAlpert. You may wish to read it before continuing.
Ben needs another catalyst (remember Ben said that he a special communion with the island and that made him very special) to make the island continue to have it’s power and gullible John’s is the man and is being lured into it – hence why no one would stop him from beating up Mikhail – they all need John to go on living a healthy life.

This theory is kinda based on the one below and also relates to the above Santa theory as a comment from ProfOzone got me thinking – In which he said “If Ben truly wants to reveal to John that there’s actually nothing spectacular about the island, then why would he build it up as if there IS something spectacular about the island?”
This is a very good question and it might help to explain Ben’s motives. If you take the theory on the Lost review site below:

It states that Jacob is being kept an almost prisoner in the island somewhere and he is hooked up to a machine – I think this is likely with the rings of dust surrounding the cabin and Jacob saying ‘Help me’ to John.
If we rewind a bit to the plane coming on the island – we found out in the last series that Ben found out through the X ray that he had Cancer and he stated that he didn’t know what it meant – then wham bang the plane crashes and the story goes on.
Ben in the second series seeks out Locke in ‘One of them’ (getting caught in Rousseaus net ,an accident? Rubbish, all part of his plan!) probably to find more about the Losties and in particular Locke, and he told him this later. The reason why I think he did this is somehow Ben can detect a person’s abilities – remember what he said to John in one of the episodes ‘Once you showed up I could feel my toes tingling’ or something like that and he basically said John helped him to walk again – that is John healed him by his presence.
If we go back to Jacob, apparently he is an ‘other’. My bet is that Ben betrayed Jacob and has got him stuck, trapped somewhere and Jacob is the catalyst that creates the healing powers of the island and was a gifted child. Jacob is losing his powers and is maybe dying slowly or losing the will to live with being locked away for so long – just like Desmond (what’s the betting that Jacob is locked away in a hatch somewhere pushing a button).
My thinking is here that Ben needs John to replace Jacob as John has apparently got healing powers, is a good person etc etc – So that is why he is spinning him a yarn, manipulating him into destroying the sub, stating that he brought his dad here and there’s something really special about the island. I also think the final test was when he shot him to test whether he would heal or not and he wanted to know what Jacob said as well – being careful that they don’t hatch a plan together.
I also think that initially Ben first thought that Walt was the one that they were looking for but that he was too powerful as they stated ‘they got more than they bargained for’ and Walt would be too unpredictable and could make the island unstable, hence why they let him go.

Ben controls everything and is indeed the man behind the curtain, master manipulator and very intelligent and controls Jacob. Jacobs list - what a load of tosh, more like Ben’s list.

I would have never thought of John being the replacement for Jacob, but you never know. It’s certainly a plausible idea and very refreshing to hear a new take on the situation. Bravo ! +1

Great answer to my question. Well done. :-) Not sure if that ‘s where the show will go, but along with dab and mrssawyer I have to say it’s a cool approach to the story. :-)
Poor gullible Jon Locke just might fall for it! What intrigues me about your theory is the patience Ben displays in not rushing the transformation of Locke. If you’re right, Ben is playing Jon so masterfully, to a point Locke will willingly replace Jacob. If this turns out to be true, it sets Ben up as one nefarious individual. Brilliant, yet still nefarious.
